Sekolah ini didirikan oleh Kongregasi susteran CIJ, Kepala Sekolah Pertama adalah Sr. Maria Kristina, CIJ. Sebagai sekolah Katolik, SMPS ST CLEMENS berada dalam naungan Yayasan Binawirawan yang berpusat di Ende.&nbsp;<\/p>\n\n\n\n<p class=\"wp-block-paragraph\">Saat awal berdirinya sekolah ini, masyarakat sudah memberikan kepercayaan atas mutu pendidikan yang ditawarkan SMPS ST CLEMENS. Sekolah ini baru menerima bantuan dari Pemerintah setelah sepuluh tahun berdiri yaitu pada tahun 2016. Pada 1 Juni 2016, SMPS ST CLEMENS BOAWAE mendapat bantuan  resmi disubsidi 100% oleh Pemerintah. Sebagai bentuk subsidi, Pemerintah memberi bantuan beberapa bangunan ruangan baru, beberapa unit komputer dan peralatan kelengkapan sekolah lainnya.&nbsp;<\/p>\n\n\n\n<p class=\"wp-block-paragraph\">Seiring berjalannya waktu, sekolah ini mulai melebarkan sayap dalam dunia pendidikan. Hal ini terbukti dengan status akreditasi &#8220;B&#8221; yang disandang SMPS ST CLEMENS.
